У будущего парома «Эстония» была трагическая предыстория. Через шесть лет после его спуска на воду, в 1986 году, на круизном лайнере произошло первое убийство. В тот раз на борту был бизнесмен Антти Эльяала и его деловой партнер Рейо Хаммар. После того, как Хаммар украл деньги из бумажника Эльяала, обнаружилась цепь убийств. В результате этого преступления Хаммар был осужден на пожизненное заключение, но сбежал из тюрьмы, совершив еще убийство. Эти деяния сделали его самым опасным преступником Финляндии, и лишь в 2004 году его помиловала президент Тарья Халонен. Позднее Андреас Хаммар был снова осужден за убийство.

Возникшая трагедия привела к застою в расследовании. Первые следователи прибыли на место в 6:30, на том же вертолете, что и пострадавшие. К моменту приплытия парома в 8:10 порт был оцеплен полицией, и задачей было задержать преступника на борту.
В начальной стадии планировалось провести видеоинтервью со всеми пассажирами, но из-за их большого числа было принято решение начать с исключения семей с детьми и пожилых людей. Задержаны были Томас Шмид и молодой британец, у которого на одежде нашли следы крови. Позже выяснилось, что кровь принадлежит самому человеку, и его исключили из списка подозреваемых. Томас Шмид, хоть и был в шоке, сотрудничал с полицией.
В полиции Турку имелось ограниченное количество сотрудников, владеющих английским языком, что усложнило расследование. Анализы ДНК находились только в начальной стадии развития, позволяя определить лишь группу крови и выявить, принадлежит ли она человеку или животному. Кроме того, на шведских судах отсутствовали полные списки пассажиров, что могло привести к наличию неидентифицированных пассажиров на борту.
В августе 1987 года рыбаки обнаружили окровавленную одежду в полиэтиленовом пакете на необитаемом островке неподалеку от маршрута паромов. Эта находка, содержавшая в себе перчатку с инициалами H.
